For travellers wishing to stop off at Lembongan or  Nusa Penida on their way to/from the Gili Islands or Lombok, travelling with Eka Jaya is ideal. You could book a ticket from Padang Bai to Nusa Lembongan or Nusa Penida and add a ticket from  Nusa Lembongan or Nusa Penida to the Gili Islands or Lombok.
 

The crossing from Padang Bai to Lembongan takes about 30 minutes. The crossing from Padang Bai to Penida takes about 1 hour.
The boat docks at Banjar Nyuh Harbour on Nusa Penida, and at the Yellow Bridge on Lembongan.
It will take about 2h15 to continue to the Gili Trawangan from Lembongan, and 1h30 from Penida. 

Of course, you can also decide to travel to the Gilis or Lombok first and stop in Nusa Penida or Lembongan on your way back to Bali. 
The crossing from Gili Trawangan to Penida takes 3 hours and the crossing from Gili Trawangan to Lembongan takes about 3h30.
After spending a night or a few days on Nusa Penida or Lembongan, you can head back to Bali. The crossing from Lembongan to Padang Bai only takes 45 minutes. The crossing from Penida to Padang Bai only takes 1h15,
